The file calls out to R to convert a windows path (set by MS MPI) into a short path, however msys seems to break this.

Instead we can use make to do the conversion:

XMSMPI_INC="$(subst \,/,$(MSMPI_INC))"
XMSMPI_LIB32="$(subst \,/,$(MSMPI_LIB32))"
XMSMPI_LIB64="$(subst \,/,$(MSMPI_LIB64))"

But this still gives me a compilation error.

Check how pbdMPI does this.
