Default Permalink Structure Kills Formatting #409

I installed Roots on a fresh install, however if you select the default permalink structure (http://website.com/wordpress/?p=123), as I do when developing, the stylesheets & javascripts called in the wp_head dont link correctly. These links seem hard coded to look in the Wordpress install folder rather than the active theme folder.

I have a feeling this has something to do with the stop wordpress from looking like wordpress thing, but is still a problem for anyone "crazy enough" to use the default permalink structure.

Ah I see what's happening the "All static theme assets are rewritten to the website root" can't work if the default permalink structure is selected as this is basically no permalink structure. Ah so.
