In the story text Delfador is granted an audience with the king and 'expressed his concerns about the missing book', but so far there has been no mention that the book is misssing.

message= _ "Peace, friends! I have been riding nonstop for days to prevent this madness! Eldred, I have direct orders from the King to take you back to the Palace, where you will be reprimanded for your inexcusable actions. Kalenz, the King offers his deepest apologies for these events and promises to do anything in his power to make amends."

story=_ "Upon his return to Weldyn, Delfador discovered that the queen had left with a strong escort to visit her family’s demesne and her ailing parents. Lionel, the King’s most trusted general, had been sent at Asheviere’s request on an errand to Knalga to retrieve the Sceptre of Fire. That mission would cost Lionel his life; and neither Lionel nor Delfador knew that Lionel’s mission had been compromised from the start."

Not sure what needs to be done about that. I did add the word 'missing' to the line of '...concerns about the missing book..." to make it more clear what's going on, as lines afterward refer to it being missing & needing to be retrieved.

Do mean something like adding "Delfador checked where he had kept the book and found it missing" a line or two before the audience with the king part?

Yes, something like that. Because up to that point the player is not aware that the book is missing or whether Delfador checked. At worst it sounds like he drew conclusions without backing them up with facts.

Add something about a magic alarm on the safe where the book is normally kept?

According to AToTB, even apprentice mages are able to make such a plot widget:

story=_ "Now Baran had a brother named Arvith who had also left Maghre to seek his fortune, and had become the leader of a small band of horsemen who hired out as guards to merchant caravans. Fortunate it was for all that when Baran was but an apprentice mage, he had made a pair of amulets for himself and his brother, with which they might call to each other when in dire need. Baran sent out that call."
