Previously it was possible to download those videos. Titles I've found that can't be downloaded anymore:
Galaxy Express 999
Girl's High
Charger Girl Ju-den Chan
Kanokon

It just so happens that these titles are 480p only and lack soft subtitles, however other 480p titles without soft subs still work, like: Jubei-chan: The Ninja Girl, and Zatch Bell!.

How is that possible? I tested on multiple OSs, used VPN, tried other downloaders and nothing.

Is there anything else worth trying?

Odd, I get a different error but it's solved by logging in:

@JamesTheAwesomeDude Thank you very much! I don't know why I didn't give it a try before, I made a new account and can now download them again. I still don't understand the problem, I can watch the videos fine on the site with the old account. Not to mention being logged off didn't change anything.

I'm trying to remember if anything big changed in my account recently, the only thing I can think of is I had premium until a few weeks ago.

@SuperrSonic Well, only Premium accounts can download HD video if I recall correctly. Could that be it?

That's true but those shows are only 480p, and though I was premium awhile ago I never tried downloading any video, I could download those videos before I was premium. Also I am able to watch it on the site like any other free video.
