-a [listfile] ignores the links already downloaded in the archive file

Could you please post the content of both the list file and the archive file and the output of running the same command line if you append the --verbose option (example: youtube-dl -a batch.txt --download-archive archive.txt --verbose)?

Sorry, I inadvertently introduced a critical bug in --download-archive, which means that it never matches direct URLs. This should be fixed in youtube-dl 2013.11.25.2. If not, please post the contents of the batch and archive file and we'll reopen this issue. You can type sudo youtube-dl -U to update.
