Checksums are different even using the same command line settings for the same video. Is there a feature that allows up to check if the videos are identical via other means?

From experience, muxing video and audio files, anime for example, into the same output file spits out different checksums as well. That's a problem if we want to check the integrity of the file, and/or replicate the process, since it will always be different. Anyone can explain why this is as well?
