You can go to Administration > Image Settings and enable the option to use the embedded preview during thumbnail generation. After re-running thumbnail generation and clearing your browser cache, you should see a better result. That feature was prompted by this exact thing :)

Oh, thanks! Missed the Setting. Maybe a good one for the defaults?

Embedded previews range wildly in quality, many don't have any color metadata so they're stuck with sRGB, and using them adds another level of compression compared to the original. I guess we could have some heuristics to decide whether to use it, but it's not a good fit to be default currently.

For your second question, you can search for those images based on some metadata and select with Refresh Thumbnails. If there are a lot then I would just run it on all of them, though.
