The AutoPilot project is primarily written in Java, in the following we give an overview of the different packages:

The measures package contains the implementation of all the focus measures discussed in the paper.

The fmatrix package contains the microscope system state optimization formalism (constrain graph) as well as different solvers.

The stackanalysis package contains the algorythms for 3D mapping of lightshet propagation in samples.
