When discovering the "religion" concept every empire should be able to define its religion. The options could depend on the discoveries already made. They would provide bonus depending on the religion. For instance :
main god domain
main god attribute
second god domain
second god attribute
preferred sacrifice
how are priests chosen
etc.
Every influence source can have its own religion, even using gods defined by other empires. Polytheists religions are not that missionary and thus should not easily colonize other cities. They are mostly a part of the city internal social organisation.
Organized missionary religions are a next step.

How does the empire choose a Religion? More precisely, what are the options for the empire? Are some properties of the religions random or generated from the existing status of the empire?
Another thing on religion, choosing a god or a religion of another empire could be motivated by the possibility of an alliance. Have the same religion, or a different religion could affect relations with other empires. Then, there can be two options, a more "roleplay" option where it is the AI that decide to trat you good or bad depending on your religion, or a more integrated in the system, where it grants bonus/malus for wars or influence spreading.
I would say for pagan religion each empire should be able to create its own, used in its capital. It would be a first step to allow empires to have more distinct features.
Choosing an other empire religion can be two-fold:
the antique way is just to add major foreign gods to current pantheon, the Roman way
the modern (requiring monotheism I dare say?) is to convert wholly to another religion
So before monotheism the differences in religion should not influence inter-empires relations.
