Example:

prophyle_index query -k 18 -u -b spneumoniae_sparc.k18/index.fa sample.fq \
| prophyle_assignment.py -m h1 -f sam spneumoniae_sparc.k18/tree.nw 18 -

would be better as:

prophyle_index query -k 18 -u spneumoniae_sparc.k18/index.fa sample.fq \
| prophyle_assignment.py spneumoniae_sparc.k18/tree.nw 18 -
