cisAnalysis error #27

Hi,

I updated the R.4Cker code to the newest version and tried to do a cisAnalysis on one of my samples. I got the following error with k=10:

Error in if (as.character(windows[i, 1]) == chr & windows[i, 2] <= end & :
missing value where TRUE/FALSE needed

When I tried k=15 however it did work with 11 rounds of parameter estimation.
