I apologize if this is an ignorant question. A similar one is open but I think my question is different enough to warrant a new issue. It is also not an issue but a questions. How different (or similar) should the nearBait and cis analyses be near the bait? For me these results differ quite a bit with cis,k=1
0 and nb,k=5. Running the differential analysis on the two gives massive differences for cis but almost nothing for trans. I attach the two plots here as well so you can see how they differ. I am new to this so it is probably just my lack of understaning.
