Direct output to directory of interest

I think I'm missing something obvious here. Running this pipeline results in output files/directories created in the same directory as Snakefile. How do I direct them instead to directory of my choice without refactoring the code?

I think the idea is that you just copy the Snakefile to the directory of your choice and run from there. HTH
