Currently, the repo deploys a GitBook based on a bookdown setup. Therefore, if you create Rmd (R markdown) files at the project directory level these files are going to be compiled as chapters of the bookdwon file (./docs/index.html).
I intentionally separated the bookdown project from this course and try to ensure that these two projects do not interfere with each other. This structure also provides flexibility for both of us to develop our own content in the way that we prefer. I can create a separate repo for the bookdown but decided to keep it here for the benefits of students and other instructors who'd wish to fork or clone this repo.
For that reason, please do not create Rmd files at the project directory instead consider making subdirectories named after the content you'd like to teach (./pdf_scraping) then save Rmd files there. You can either create your teaching materials from scratch or reuse the ones I developed: those 01_, 02_ ... files at the project directory level (if you do so, please link the original resources).
