What kind of compatibility would be required? Ores? Stones? etc?

almost every ore should drop smaller rocks of the ore not diamond
andesite, diorite and granite should drop smaller rocks of the block
cobblestone should drop rocks
silktouch should drop the block of the ores and of the blocks

i think that thats all

havent already checked but is there anyway to make blocks drop the original block's items? that would fix some compatibility issues. Also it would be easier to manage just one cobblestone block than 20 types of cobblestone

You can convert them back to vanilla cobble. Drops could be changed through some CraftTWeaker addon.
Though I could add an option to make them drop vanilla cobble instead. If yes, please make a separate issue.

Also open on issue on Survivalist's issue tracker about this request. Some things would be better of handled on their side.
