I am grateful for the package and how easy it is to use. I would like to analyse a dataset with paired samples (repeated measures). Can I use the function as-is, i.e. comparing baseline and post-treatment data?

Thank you for your feedback. It is nice to hear that you appreciate the package. The package was originally indented for datasets where the two cohorts are independ. You can treat the baseline and post-treatment data as separate conditions, but the algorithm has no way of pairing pre- and post-treatment samples for the same individual. You are of course free to try and consider whether this approach makes sense in your case.
