I'm playing with Outer Planets Mod and I've scanned the planets using the stock scanner. When I activated the overlay map for Ore, it didn't show up. Same for the other resource overlays.
The overlays only showed up when I zoomed very far out in flight view or if I viewed via map view. This only happens for some custom planets, and none of the stock ones.
These images are showing SCANsat overlays but the same thing happens for stock overlays.
Zoomed out just before the overlay shows up:

That is a stock thing. There is a cutoff somewhere that defines when the resource map is visible in the flight view, but there is a value somewhere for setting when the resource overlay textures will become visible. Otherwise there isn't much to do about it.
I investigated a bit, and it seems that the Resource Maps are displayed using the ScaledSpace shader. So you only need to change the fadeStart and fadeEnd values in the ScaledVersion { } node. :)
