The JS file updating works really well, but it is perhaps a little aggressive. One example that I hit today was version upgrading the rtc.io site and the minified version of glue was updated.
As such, I think the JS updating behaviour should be limited to a set of known JS files, probably the following:
index.js
lib/index.js
%modulename%.js
metadata.js
package.js
