Probably in the admin class of this boilerplate and then the action(s) in the Plugin_Name class.

And where would you deal with multisite stuff, like wpmu_new_blog? It's a kind of activation sruff, though it's not...

Wherever you want really. Make a new class called Activation_Stuff or one for Multi_Stuff.
