The current structure doesn't have any allowance of alternate universes. The intention is to include them in the Master List where it makes sense (following CBRO's approach), however it would be great to include them as separate files in case people are specifically looking to read a universe (eg. Ultimates).

In my mind we have two main options:

  1. Create root folders for each universe directly under the Publisher. For example, folders located in the Marvel directory could be labelled as follows:
    Main (Earth-616)
    Ultimate (Earth-1610)
Each of these universe folders then contains subfolders for Characters, events, master list etc.

  2. Leave the current structure (Publisher > Characters, Events, Master > Specifics), with the assumption that all entries are mainline. Create subfolders with each section for alternate universes. eg.
Marvel > Events > Ultimates would contain all ultimate arcs
Marvel > Master > Ultimates would contain all issues from ultimates universe.
Marvel > Characters > Spider-Man > Ultimates would contain all spider-man character issues from ultimates universe.

I personally prefer option 1 for clarity, and then maybe have a "Master" folder alongside the universes as a merged list containing everything together.
