I performed geneset enrichment analysis using both gsea4 and gsea3 on database v7. In GO negative report html file, the genesets were ranked incorrectly. The top 103 genesets actually missed NES and NOM p-value. The top 104th geneset was GO_ANTIGEN_PROCESSING_AND_PRESENTATION_OF_PEPTIDE_ANTIGEN_VIA_MHC_CLASS_I with qvalue 0 and pvalue 0 which should be the top 1st enriched geneset.
The preranked gene list (test.rnk) and GO negative report html file (gsea_report_for_na_neg_1581361682978.html) was included in attached zip file.
