Hi Brock,
I have took a look into extensions class you mentioned
https://github.com/IdentityServer/IdentityServer3/blob/master/source/Core/Extensions/InternalOwinExtensions.cs
And I think if you would do the chages in ResolveDependecy<> method it will solve the problem
