There appears to be no way to type in color. The Irssi color codes (%R, %G, etc) only work in themes, not in aliases or typed text.

I'm not sure, offhand, what the normal way to type in colour is in Irssi. I'll move this to accepted to make sure I try it next time I get some time to work on MacIrssi.

Pushing out to a later version. It isn't trivial to set this up yet as normal irssi uses Ctrl-C to handle colour changes. Will take some time to work out how to do it properly.
