This is actually by design although I admit the design isn't very intuitive. When you add a step, it would usually be added to the end of the process.
In that context, having a "Wait for packages to be downloaded before running" checkbox wouldn't make much sense because packages of course would have already been downloaded. It's only after re-ordering that the checkbox appears.
At this stage I don't think we'll change it as adding the option (and then ignoring it) could be just as confusing.

When you add a Manual Intervention step, there is no option to tick "wait until after pacakge upload"
You must first create the step, and then edit the step to see this.
