Looks like there was a change in MultiMC recently that kinds breaks OMM. New instances created with MultiMC are now put into a .minecraft folder instead of just a minecraft folder. The rest of the file structure didn't change as far as I can tell but that . means that any new instances don't get their mods put in the right place.

Edit: I don't know which MultiMC version has this change but I'm using "0.6.0 develop 1089"

I have confirmed that it was indeed changed. I'll look into fixing that soon.
