Commonly datasets will be clustered together but then different subsets compared.

In NYGC ALS cohort I want to compare C9 and non-C9 ALS to control

Therefore I would set up the following:

All samples go in for clustering

Differential splicing then runs for each comparison (Control vs sALS, Control vs C9ALS).

How to implement?

config.yaml currently just sets a refCondition and an altCondition variable.
So write code to implement multiple of each and then allow for all combinations of ref and alt to be compared.
