I haven't yet spent the time to figure out exactly what the cause is, but it appears that if the root part of a craft doesn't either have a signal processor module (but it exists elsewhere on the craft) or if it has a signal processor module, but not a command module (but again, command module exists on another part) that the probe will show as connected, but will be uncontrollable.

I'll try and do some further testing this weekend to find out exactly the necessary combination of modules on/off the root part is to cause the issue.
