Reproduction steps

Disable automatically drop parts to build plate
Raise part above build plate
Enabled visibility for 'Remove Empty First Layers' in settinga visibility
Remove Empty First Layer is not visible in print profile settings

Actual results

The part is sliced down on the bed despite having raft selected. The part attempts to print into the raft

Expected results

Remove empty first layers should be visible in print profile settings

The part should be sliced where it is (z), with support material built up to it

I unfortunately am unable to provide a project file at this time. If the issue is not easily replicated, I will reinstall 5.3.1 and send the project file.

Thanks for the report.
This is a known bug in the last couple of versions of Cura. There is a workaround.

  • Disable "Generate Supports"
  • In the Mesh Fixes section disable "Remove Empty First Layers"
  • Re-enable "Generate Supports"

The setting is improperly hidden when Generate Supports is active.
I'll mark this as a duplicate of #14989 and close this as the Cura Team is aware of this bug. I hope you understand.
