I guess HD weapons are using ejection positions of SD models.

The Beretta is definitely not compatible with a Glock:

It looks better with the M4, but not perfect (a bit too far):

It should also be noted that the beretta has a broken firing animation. The slide is not moving when fired. This glitch is present in Opposing Force as well. Apparently, only HL:BS features a fully functional, bugless beretta.

I have posted this glitch here as well, among other, although didn't notice anything wrong with the M4 -> #1665

The HD pack, as well as the classic models, seem to have a number of issues however, still not fixed:
#1612
#1585
#1621

It saddens me to see that these issues have been posted/reported here for over 2yrs and nothing's happening...

The reason of why the cartridges are misplaced with the HD models is because their origin (the X, Y, Z coordinates of where they "spawn") is defined in the code, have a look here for the MP5/M4.

The last 3 values parameters are very important because they define the distances (or offsets) from the player's origin (or position) of where the cartridges should spawn.

In all the HL1 mods I've worked in and I think others mods did it as well, we avoid this issue by adding a secondary attachment in the MDL file (the first one is for the muzzleflash), and we use it's origin to define where the cartridge should spawn. We fix this issue and at the same time modders just need to change the attachment's origin in the QC file when they make a weapon skin.

I think Valve is done with GoldSource, they've moved on to Source games (CS:GO/Dota 2...), Steam (client, Machines, Link...) and future projects like VR (Vivo), Source 2...

Hopefully they're not. I'd hate not to see these issues and the ones I reported, among others, fixed. They're all very annoying and shouldn't be there anyway. They must be patched at some point.
