Haven't tried this on windows, but on linux (ffmpeg 2.7.1) you can just add -filter subtitles='input.mkv' to hardsub. (replace input.mkv with the actual source file).

https://github.com/nixxquality/WebMConverter this maintained fork supports subtitles already.
