Reported first on Launchpad at https://bugs.launchpad.net/lightdm-gtk-greeter/+bug/1647281

At login popup there is no way to set the Italian layout, the keyboard manages only the US one even if in the upper right corner 'it' is visible.
Once logged on, the layout is Italian, the correct one.

cat /etc/default/keyboard returns:

XKBMODEL="pc105"
XKBLAYOUT="it"
XKBVARIANT=""
XKBOPTIONS=""

BACKSPACE="guess"

I tried to edit lightdm-gtk-greeter.conf adding this row:

display-setup-script=setxkbmap it

I tried to add a start script:
#!/bin/bash
setxkbmap it

Nothing changed

My configuration:
Intel NUC 5i3RYK
Xubuntu 16.04
Logiteck MK520 wireless keyboard+mouse kit

I'm having a similar problem where the default us layout is always chosen, even though I specified the dvp (programmer dvorak) variant. I was however able to fix that by making sure the ~layout indicator is present! Super weird, but this worked for me (in /etc/lightdm/lightdm-gtk-greeter.conf):

[greeter]
indicators = ~host;~spacer;~clock;~spacer;~session;~power

Even more weird, this is not necessary for another machine, it's only a problem on this one. I'm even using NixOS, which should lead to identical configurations between these two machines, the only difference is hardware. If somebody needs information on which machine it works on feel free to ask.
