If anyone at Harman is already working or interested in Markdown and improvements on ASDoc, I have some thoughts. I have already talked a bit about it, but not very strongly.
Version and migration
The current ASDoc could be referred to as ASDoc 1; the next ASDoc could be referred to ASDoc 2, with support for Markdown.
There could be a way to migrate from ASDoc 1 to ASDoc 2 in the future maybe, but that is too complicated I think. However, at least it should be possible to switch between ASDoc 1 and ASDoc 2 in an ActionScript 3 project.
Even without a migration tool available, a version switch can be useful for future users and new code.

/** * This relates to [this one][org.f.b]. */publicfunction f():void {}
SWCs
This is not an idea, but just a bug report. Recently I wasn't able to use --library-path with aasdoc to include SWC libraries.
