First of all, thanks for this job, I've been after .Rmd syntax highlighting in Sublime for ages!
Basically if one uses $E_q$ or $$E_q$$ on the text, it mixes up the underlines (basic Markdown syntax interpretation) and makes italicised text where it shouldn't. Not sure if this is easy to code or not, just thought I should let you know :-)
Check these $E_q$ examples in the RStudio GUI, they have that mix between Rmd and latex equations nicely covered.
