We don't have an influence on the install/update process on Google Play. Note that if you downloaded the app through F-Droid, you can only update through F-Droid. Have you checked the linked help page on your screenshot? If it still doesn't work, contact the Google Play support.

The problem seems to be that the app becomes available on F-Droid later than on the Play store. Currently I do have the issue again. Please note that I installed it from F-Droid. However, Goggle Play is offering 3.4.1 and F-Droid only 3.4.0.

Yeah, you're not the only one with this issue. I have the same with some apps. Apparently Google is not following the best practices/standards: https://android.stackexchange.com/questions/253727/why-is-googles-play-store-suddenly-trying-to-update-apps-installed-via-f-droid#comment344206_253727
