I rather like how Jira adds strike-through to cross-issue links to resolved issues.

Is it possible to preserve that on migration?

It seems GitHub markdown does allow it, e.g.:

~~#45~~

becomes:

#45

But ... this would not "stick" over time. I.e. as we open and resolve issues, GitHub won't automatically strike-through the way Jira does, so maybe we should not do this? Maybe some day GitHub fixes / improves it?

I'd leave this as won't fix.
