It seems that when the coordinates of FITS file and the ones of DS9 region file are different, such as ICRS and FK5, respectively, APLpy interprets the value of coordinates in the region file as FK5. Therefore, the locations of regions are not correct. It seems that the same bug exists in DS9 ver. 7.3.2, but the current ver. DS9 (ver. 7.5) fixed the bug.

I think this is a pyregion bug rather than an APLpy one. Could you open an issue there?
