rpy2 Arbor Algorithms need arbor2apeTreeHandler.R in current directory #6

To convert from Arbor to APE format trees, a class in R is invoked. This class is currently sourced by R as needed. This should be replaced by an arbor support library that can be installed in R instead.

This is still a problem with the current implementation. I've discussed this with the U. Idaho team and we decided to make an R package that contains utilities to work with Arbor. This source code will be migrated to an "RArbor" package, which brings in the pirate theme ("Rarrrr-bor"), to the delight of the biologists. I will update this issue again with progress on RArbor.
