Hi! No, the background is not subtracted. You have to use images with the background already subtracted or, maybe a bit simpler, to subtract the background afterwards in the CSV table. Cheers!
Hi! I normally work with CSV files in R or Python. But you could also manually generate a new column in your CSV that subtract the background level. You can measure the background by quantifying its levels using imageJ in an area depleted of cells (or better, if you have antibody controls in your experiment). Hope that helps, good luck!
