One way to understand the pit in room 38 during the first phase is to assume that it was meant to house a large pithos, which was removed during the second phase of use. I think we can safely reconstruct this in the first phase (if we get to the second phase, we can just leave the pit open).

Actually, looking again at the photos of this pit, I think we're probably dealing with two smaller pithoi set side by side. The photos show that the pit looks at bit like a kidney bean, with two lobes and a narrowing in the center -- that probably reflects two separate vessels.
