ItemGraphBuilder: Edges should include semantics -- Edge::{Contains,Defines}

Enables determining whether a successor should be replaced.

Not sure if we need to have a Refreshes edge kind, e.g. for service restart. This could be done using Edge::Defines, and timestamp detected within the item.

Update fn_graph with support to store different edge kinds.
