I would like to be able to configure custom command line tools to be run
from  QDevelop using a "Tools" menu or a custom toolbar. (e.g. call Doxygen
inside my project dir)

what do you really need? it's easy to code, but I don't see what can you really 
gain 
from this.

changing from defect to enhancement.

I'd like to execute Doxygen in the project's root directory for example. Or run 
cvs2cl.pl to generate the ChangeLog.

Not only - for example svn commit or other scripts useful in build process 
(like Inno
Setup Compiler under windows). Simple menu with possiblity to set executables, 
their
parameters and working dirs. And yes - stored in qdevelop's project's database.
