The example __message 3__ - **with** [[wiki:syntax|markup]] forces the wikilink on to the counter "3/3", and also carries over to messages on subsequent lines.

It works correctly for me. What dokuwiki version and what Browser are you using?

Release 2015-08-10a "Detritus", Safari. Checked in Chrome, same problem. Switched to default theme, same problem. Disabled all plugins, fixed. It was purplenumbers, with its own renderer, that caused it.
