Next time, please post your logs on pastebin.
In the new version, it is normal to have a 0kb main session file, as all data is stored elsewhere.
In your case, the logs do not contain enough detail, please try restarting MadelineProto in a new directory with a new session, and upload logs to pastebin.

Allow the creation of FIFO files or unix sockets by the php user in /var/www/madeline/ to fix.
