I ran orthofinder using dictyostelium , human, arabidopsis, naegleria, and about 200 fungal species and have noticed that while the HOGs for both tubulin A and tubulin B contain all other species, dictyostelium is not included for tubulin B and is placed in its own HOG for tubulin A with a duplicate copy from itself.

There is a clear match for tubulin A and tubulin B in all of the pairwise ortholog files, but it is not written into any of the HOGs at any of the NX.tsv files.

If I look in the depreciated "orthogroups" folder, it shows up in the correct OG (all tubulins).

Happy to provide data and examples to help troubleshoot this issue.
