different sets of genes as input

Dear Developer Team,

I want to compare different sets of genes within a group of species. My orthofinder output shows different results for different set of genes as input. In the reduced set of genes, genes are in an orthogroup with more other genes than in the full set. Can you tell me why this is occuring? Is it wrong usage of the program?
