Steps to reproduce:

import the https://github.com/snjeza/eclipse.jdt.ls/tree/issue-1665/org.eclipse.jdt.ls.tests/projects/eclipse/reference project
open Main.java
select FOO2 and call Go To Definition

It will open Foo.class at the (0,0) location.
