I'm running gpgsync v 0.2.0 on Xubuntu 18.04.1 and I've observed in a few instances that if there is a sync error, gpgsync spawns a new blank window every 60 seconds exactly that appears in the center of my screen for a fraction of a second. I'm currently seeing it with the Sync error: Signing key is not found on keyserver error but I don't know if that's the only one that results in such an issue.
It appears that when there are no errors, I do not get the ghost window.
I can't provide a screenshot because it really only appears for a few milliseconds, but I'm happy to provide any more info that might be useful.
