Extract the crop process from align_crop and deprecate the alignment #20

The alignment process should be deprecated in favor of the more general pymatch script (see #19). The crop process should be kept from this script, to see if it can be used.

The align_crop script has been deprecated. The alignment part was moves to match as xyshift mode. The cropping part is still not used and perhaps it's best if files are not cropped at all.
