medaka workflow fails at bcftools #78

Hi.
The medaka workflow fails at bcftools in some scenarios but not others. I believe the problem is variant/vcf related. https://github.com/samtools/bcftools/issues?q=is%3Aissue+The+fasta+sequence+does+not+match+the+REF+allele+at+is%3Aclosed
