SVGs only changing/transforming when re-saved in project, can't revert them

I may not understand how this project works entirely, but adding a .svgrrc file with replace attributes messed up my svgs (turned fill on for all of them), and i can't find a way to revert the changes. also, the svgs were only changed when i manually re-saved the files.

Can someone explain what's going on here, and how i fix my project?

To restore files, git is your friend but I think you already found a solution.
